These are the Version Differences between the two versions of Mega Man Battle Network 5 Team ProtoMan and Team Colonel. All of these differences are present in DS version of the game as well.
Story Differences
With Version-exclusive Characters
Story-based
- In Chapter 4, how the team leaders deal with Lan losing MegaMan is different:
- Team ProtoMan: Lan attacks Chaud and goes on a rant. Chaud takes it all and asks Lan what MegaMan would say before leaving.
- Team Colonel: Baryl attacks Lan and tells him to deal with and go forward with his mission. Lan then asks himself what MegaMan would say.
- In Chapter 5 of Team ProtoMan, SearchMan states CosmoMan is the leader of Nebula’s Sharo division. This added info doesn’t exist in Team Colonel.
NPC Dialogue
Some NPCs will have different dialogue.
- In ACDC Town, the woman comments on who was at the park is different: a cool guy with sunglasses, or a cool silent-type.
- In SciLab, the scientist who worked all night on security system updates has different dialogue: wondering if Raika will get mad at him for taking a nap, or he's sleepy but one person needs him to be there.
Without Version-exclusive Characters
While the story have some changes between versions due to the difference in characters, some scenes that have the same characters appear in both versions are also changed.
- In the Prologue and Chapter 5, during the SciLab Vision Burst, the position of Tadashi Hikari and Wily are different. The one who leaves the room is also different. Due to this, the dialogue Lan and MegaMan have and hears from the person in the room is different.
- In Team ProtoMan, Wily is on the right and Tadashi is on the left. Tadashi gets called out of the room. Wily worries that SoulNet is too powerful to get in the wrong hands and must have a contingency plan.
- In Team Colonel, Tadashi is on the right and Wily is on the left. Wily gets called out out of the room. Tadashi puts his hope on their sons to finish SoulNet.

- In the ending of the story, when Tadashi reaches out to Lan and MegaMan through SoulNet, the dialogue differs.
- In Team ProtoMan, Lan and Regal recognizes the voice as Tadashi Hikari.
- In Team Colonel, the owner of the voice is left ambiguous.

- In the ending of the story, Regal’s final fate was presented differently:
- In Team ProtoMan, Wily only appears off screen and his dialogue with Regal is much shorter.
- In Team Colonel, Wily appears in person and has additional dialogue with Regal to explain his actions during the ending. Also this reveals Baryl is helping Wily.
Gameplay Differences
The Team Navis you get are dependent on the version. These are also the version-exclusive bosses you’ll be able to fight obtain their chips. Each Team Navi also have different Liberation Mission abilities.

Party Battle System
MMBN5 DS only. Navis can be used outside of Liberation Missions using the Party Battle System. Each Navi also has new Support abilities that can assist the active Navi while they are benched. Again, the Navis are limited according to the version.
Double Soul/Chaos Unison
The Double Soul received and their respective Chaos Unisons are dependent on the version. ProtoMan Souls is geared more towards battles that take some careful setup. Meanwhile, Colonel Souls, have more destructive power but got its own quirks [1].

BattleChips
These are BattleChips that can only be obtained in that specific version. The Mega Chips can be traded to the opposite version and be bought in the Chip Order. The Giga Chips cannot be traded not be bought in Chip Order.
- In MMBN5 DS, if a Folder is imported from MMBN5 GBA, the version that normally can’t have that Giga Chip, can use it with that Folder.

Virus Chip Drops
Certain viruses possess different drop tables in each version. Chips that drop from viruses not listed below have all Codes available in both versions. It additionally notes the portion of these Chips that have absolute version exclusivity without using Chip Traders or Trading via the Comm. menu.
- CrakBom, Fanfare Chips, and Guard Chips possess different drop tables despite possessing Asterisk (*) Code easily available in both versions.

Extras
Progress Chip Gate
These are features that can only be accessed with the Progress Chip Gate. For Navi Change and Operation Battle, the Navi Data Chip you are allowed to slot in and use are dependent on the Team Navis in that version. Attempting to slot in an opposite version Navi Data Chip will not register. Also since the bosses in the Battle Challenge use version-exclusive Navis, it will change depending on the version played.
BassCross MegaMan
When BassCross MegaMan is obtained, the abilities it has depends on the version. A gold power-type for Team ProtoMan. A silver speed-type for Team Colonel.
Lotto Number
MMBN5 DS only. In Nebula Area 5, there is a mysterious orb that gives different Lotto Numbers depending on the version (both codes can be used in both versions). LeaderR L appears for Team ProtoMan, and ChaosL X code appears for Team Colonel.
Visual Differences
- Menu: Colors are different.
- Team ProtoMan has yellow and blue colored menus.
- Team Colonel has green and black colored menus.
- Lan’s Room: Colors and decorations are different.
- Team ProtoMan: NetBattle trophies on top of the shelf. The poster by the desk is of an older Tadashi Hikari. The poster by the bed is of Master Otenko.
- Team Colonel: ToyRobo figures on top of the shelf. The poster by the desk is of a younger Tadashi Hikari. The poster by the bed is of Solar Boy Django.
- Lan’s House: Colors and decorations are different.
- Team ProtoMan: The kitchen is prepping (EN) beef stew or (JP) rolled sushi, the visual is different between regions. The flower vase is plain.
- Team Colonel: The kitchen is prepping (EN) spaghetti and meat or (EN) cold soba noodles. The flower vase is very detailed.
- Mayl's House: Colors and decorations are different.
- Team ProtoMan: The desk has tennis rackets and balls. A completely brown teddy bear is by Mayl's bed.
- Team Colonel: The desk has a deck of cards with a lone ace of hearts. A teddy bear wearing a rabbit costume is by Mayl's bed.
- Dex's House: Colors and decorations are different.
- Team ProtoMan: The garbage can is tipped over. The game console is described as limited edition. The desk has has a dictionary-sized strategy guide. On top of the shelf is a lucky cat statue. A red lantern is hanging on the wall. A poster of GutsMan's mugshot is hanged up.
- Team Colonel: The empty waste can is tipped over. The game consoles describes Dex bragging to be the best gamer in ACDC Town. The desk has a half-build model. On top of the shelf is a carefully trimmed plant. A sign with kanji is hanging on the wall. A poster of GutsMan looking forward is hanged up.
- Yai's House: Colors and decorations are different.
- Team ProtoMan: On the desk, there is a fresh looking peach. A candle stand is on top of the heater. A picture of the sunset is on the wall.
- Team Colonel: On the desk, there is a delicious cheesecake. A duck is on top of the heater. A picture of a city is on the wall.
- Higsby’s: Colors and decorations are different.
- Team ProtoMan: The characters above the display case is BN4’s Moloko. The posters by Free Space are MegaMan and ProtoMan, the girl will talk about ProtoMan.
- Team Colonel: The characters above the display case is BN4’s Elemperor. The posters by Free Space are a different picture of MegaMan and Roll, the girl will talk about Roll.
- SciLab: Colors and decorations are different.
- Team ProtoMan: The canvas is of birds on a date, and the girl will talk about.
- Team Colonel: The canvas is of airplanes, and the girl will talk about.
- Queen Bohemia: Colors and decorations are different.
- Team ProtoMan: The canvas is of a beach.
- Team Colonel: The canvas is of (EN) fireworks or (JP) The Last Supper.
