Changes from Battle Network 4
- Compression Commands return. Entering the Compression Command again will now uncompress the part. Additionally, in the Game Boy Advance version, there is an error sound when a button is inputted wrong.
- MegaMan will no longer prompt that the NaviCust is bugged once it’s finished running, and the MegaMan sprite will no longer visually show he’s bugged in the menu. However, the Emotion Window will now blink in battle to show that MegaMan has a bug.
- A number of NaviCust bugs are changed.
- Buster stat changes will now affect forms’ B Button PowerAttack strength.
- Shield and Reflect now has a cool down time between uses and no longer can be used in Double Soul.
- Reflect now does 50 damage instead of 100.
- AntiDmg now does not call the ???? trap text and will not overwrite an existing trap.
- Instead of enabling only one of Rush, Beat, or Tango when they're on the map together, they will all be active when RUN.
- SoulCleaner is bugged so it doesn’t work consistently.
Localization Changes
- In the Japanese GBA version, if BugStop is installed in the NaviCust, all bugs including Patch Card bugs are fixed. In the English GBA version, if BugStop is installed in the NaviCust, only bugs in the NaviCust are fixed.
- In the Legacy Collection, BugStop’s behavior is of the Japanese GBA version.
Compression Command
To compress NaviCust Parts, hold right and input the 10 button inputs. A jingle will sound if it is successful. Parts can also be uncompressed by doing the button inputs again.
- (5GBA) If a button is inputted wrong, an error sound will play. (5DS) There is no sound if a button is inputted wrong.

Bugs
Battle HP Bug
MegaMan's HP drops steadily in battle. Battles are 60 frames per second.
- Level 1: Drops 1 every 40 frames.
- Level 2: Drops 1 every 35 frames.
- Level 3: Drops 1 every 30 frames.
- Level 4: Drops 1 every 25 frames.
- Level 5: Drops 1 every 20 frames.
- Level 6: Drops 1 every 15 frames.
- Level 7: Drops 1 every 10 frames.
Damage HP Bug
Whenever MegaMan has flinched, knocked back, or pulled in, he gains a Level 1 Battle HP Bug.
- HP+ Part bugs will only register as 1 bug at the start with Damage HP Bug. But once MegaMan flinches, it'll add Battle HP Bug, registering as another bug. This count is notable for the Static and BugCharge chip.
Buster Blank Bug
The MegaBuster normal shot has a chance of firing blanks, and a chance of firing a ChargeShot (10x attack buster shot).
- Level 1-3: 4/16 Blank, 2/16 ChargeShot, 10/16 Normal Shot
Custom Damage Bug
Every time the Custom Window opens, MegaMan loses HP.
- Level 1: Lose 20 HP each time.
- Level 2: Lose 40 HP each time.
- Level 3: Lose 80 HP each time.
Emotion Window Bug
- Level 1-3: Base MegaMan's emotion window rapidly changes between Normal, Full Synchro, Anger, and Worried during battle. It does not change if you're in Evil emotion.

Result Bug
- Level 1-3: You only receive Zennys as Battle Rewards.
Status Bug
At the beginning of the battle, MegaMan is confused, blinded, flashing, or invincible for a set amount of time.
- 5 Colors on Grid: 5 seconds.
- 6 Colors on Grid: 10 seconds.

- Encounter and Result Bug will not count towards BugCharge chip.
- In the BradyGames Strategy Guide, Movement Bug is called "Processing Bug".
- In the BradyGames Strategy Guide, the Buster Bug is listed with different bug levels for chances but it actually shares the same chance despite the bug level.
- In all languages of the GBA version, the NaviCust Program trading menu has Program Parts written as "Progrum Perts".
- There are NCPs that are in the game’s data that function but are unobtainable in legitimate play:
- MegaVirs: Sets virus encounters into Level 2 (like opening the Nebula Area gates). It is shaped like compressed Tango.
- GigaVirs: Sets virus encounters into Level 3. It is shaped like compressed Tango.
