These are the bosses in Mega Man Star Force 3.
V2 Encounters
V2 bosses can be found after defeating the boss in the story, these will appear invisible in a set location on a wave road. They can no longer be fought if the V2 was defeated in the Meteor Server during the story (Ch. 7).

V3 Encounters
V3 bosses can appear during Chapter 4 (after Queen Virgo) and later as a random WARNING encounter. Each area has a 1/18 chance of encountering the fight, or 1/10 with Cloaker active.
Each boss can appear in multiple locations, but here are recommended areas for easier encounters:

Ω Encounters
Omega bosses can appear during Chapter 2 (after Spade Magnes) and later as a random WARNING encounter. Multiple Ω bosses can be encountered in one map.
When the field music is playing a special music instead of its usual track, that means an Ω boss can be found. The music will also continue playing into battles.The chance of the Ω music occurring resets upon entering a map on the Wave Road, and only if it is different from last 2 maps. There is 1/64 chance of getting Ω music in a map, then 6/16 chance of encountering the fight. In the Planet FM Astro Waves, there is a 1/32 chance of getting Ω music instead.
There are 3 classes of areas where Omega bosses can appear:

Beating an Omega boss will also give an Omega Piece, which are required to open some doors throughout the game.

R bosses will appear in the post-game. Once they are beaten the post-game story, they will appear in the post-game areas as refightable bosses.
