In order to fight the β version of the Team Navis, you must defeat the α version that shows up as NPCs on the Net in a different area. GridMan's and LarkMan's Ω versions appear as random encounters in the Net after defeating their β versions at their respective usual locations. β versions of the Darkloids only show up after defeating their α counterparts in the Nebula FactoryComps. Bass Ω appears as a random encounter after defeating the ChaosLord representation of Bass; BassXX replaces it if you're using Bass Cross MegaMan; you can also replace him in the DS version by defeating NebulaGrayΩ in the opposite version of the game.
