==Story Differences==
*All story related events to the Cybeast are dependent on the version. The primary Cybeast in the story is the titular game, while the secondary Cybeast is the opposite version's.

*The final round of the Operator Navi contest have different characters:
**Cybeast Gregar: The one who rescues MegaMan is ChargeMan.
**Cybeast Falzar: The one who rescues MegaMan is DustMan.

*When using Humor NaviCust Program, there is a joke about MegaMan obsessing over chips and then goes into Beast Out. The Beast Out he goes into and the dialogue throughout it will be different between versions.

====Patch Cards====
The abilities the [[Patch Cards_in_Mega_Man_Battle_Network_6#BassCross_MegaMan|BassCross MegaMan Patch Card]] gives are dependent on the version. A power-type set for Cybeast Gregar. A speed-type set for Cybeast Falzar.

The [[Patch Cards_in_Mega_Man_Battle_Network_6#Rare_Chip_Distribution_Cards|Rare Chip Distribution Cards]] are also version exclusive: Gregar X can only be obtained in Cybeast Gregar, and Falzar X can only be obtained in Cybeast Falzar.
