These are the Version Differences between the two versions of Mega Man Battle Network 4, Red Sun and Blue Moon.
Visual Differences
- Menu: Colors are different.
- Red Sun has red menus.
- Blue Moon has purple menus.
- Lan's Room: Colors and decorations differ.
- Red Sun: The portrait above the bed is of 2 boys. By the desk is a close up picture of Tadashi Hikari's face. On the floor are Lan's shirt and a soccer beanbag. On top of the shelf is Lan's exam papers.
- Blue Moon: The portrait above the bed is of Lan and Mayl. By the desk is a full body picture of Tadashi Hikari. On the floor are black and white hexagonal pillows. On top of the shelf is Lan's first ever BattleChip.
- Lan's House: Colors and decorations differ.
- Red Sun: The shoe box has a pair of dolls on top. The kitchen has multi-colored bread in a basket. The dishes is about how neatly they're lined up. On the table is a TV guide.
- Blue Moon: The shoe box has a gold plate on top. The kitchen has a pot brimming with Mom's special recipe. The dishes is about how an earthquake wouldn't even upset due to how solid they are. On the table are coffee and food.
- Mayl's House: Colors and decorations differ.
- Red Sun: The table has Mayl's diary.
- Blue Moon: The table has a music box, keeping her dearest things like an eraser Lan gave her ages ago.
- Dex's House: Colors and decorations differ.
- Red Sun: On the floor are half-eaten candy. On top the TV is a shogi chess piece. The game machine color is orange. The poster is of Gutsman.
- Blue Moon: On the floor is a half-finished chess game. On top of the TV is a tall tower. The game machine color is gray. The poster is of Roll.
- Yai's House: Colors and decorations differ.
- Red Sun: The big picture is of a raging sea. The small picture is an world-famous abstract art.
- Blue Moon: The big picture is of realistic window. The small picture is fantasy inspired.
- Higsby's: Colors and decorations differ.
- Red Sun: The poster has Bass. The right shelf has BN3's Twins viruses. The NumberMan display is waving.
- Blue Moon: The poster has Serenade. The right shelf has BN3's Momogra viruses. The NumberMan display is posing to one direction.
- Elec Town: Colors and decoration are different.
- Red Sun: One sign is cow advertising beef. One restaurant is famous for cheap fried beef. The irresistible scent is salty-sweet.
- Blue Moon: One sign is pig advertising pork. One restaurant is famous juicy schnitzels. The irresistible scent is of special sauce.
- DenDome: Colors and decoration are different.
- Red Sun: The front of the stadium has a sun image.
- Blue Moon: The front of the stadium has a moon image.
- Castillo: Colors and decorations differ.
- Red Sun: The MelSquare attraction is Peter Pon. The tournament area has a picture of a woman in a pretty dress.
- Blue Moon: The MelSquare attraction is Tydamic Ghost. The tournament area has a picture of men and women.
- Netopia: Colors and decorations differ.
- Red Sun: The tournament area flames are red.
- Blue Moon: The tournament area flames are blue.
- YumLand: Colors are different.
- NetFrica: Colors are different.
- Sharo: Colors and decoration are different.
- Red Sun: Snowmen decorate the area. The space center is based around Blue Moon.
- Blue Moon: Sharo folk crafts decorate the area. The space center is based around Red Sun.
- NAXA: Colors and decorations differ.
- Red Sun: The space center is based around Red Sun
- Blue Moon: The space center is based around Blue Moon.
Story Differences
- If a Navi was traded over via Waiting Room, instead of getting the Double Soul scene in the first scenario encounter, it will play the scene of encountering the Navi scenario two or more times in its native version.
- After the Hawk/Eagle Tournament, LaserMan will appear and the Navi who come to assist MegaMan will differ. These characters are the same in each Continue regardless if you get their scenario in that playthrough or not.
- Red Sun: GutsMan appears and GutsManDS is the opponent.
- Blue Moon: AquaMan appears and AquaManDS is the opponent.
- During the ending cutscene, the character who shows up in the areas are different.
- Red Sun: Mr. Match appears in Elec Town. Raoul appears in Netopia. Dark skin lady and brown hat old man appear in YumLand. Dark skin boy and big-chin bald man appear in NetFrica. Raika appears in Sharo.
- Blue Moon: Sal appears in Elec Town. Sunglasses man appears in Netopia. Green hat old man and blues dress old lady appear in YumLand. Mr. Famous and locs hairstyle man appear in NetFrica. Chillski appears in Sharo.
Gameplay Differences
Fightable Bosses & Tournaments
The Tournament names are different between versions. Some Navis and Tournament scenarios you get are also dependent on the version. These version-exclusive bosses are the only way to obtain their chips. It is impossible to get FireMan and NumberMan in the first continue, except in the opposite version via Waiting Room.
Due to the Waiting Room feature, these opposite version Navis aren't as locked away like other games. You will be able to trade Navis over from the opposite version, complete their scenarios, and battle them. This is also the only way to max out the Records of opposite version SP Navi Chips.

Double Soul
The Double Soul received are dependent on the version. It is impossible to get Fire Soul and Number Soul in the first continue.

Card e-Reader
There are e-Reader Mod Cards that allow you start in a permanent Double Soul form, but the Souls you can turn into are limited to the version.
BattleChips
These are BattleChips that can only be obtained in that specific version. The Mega Chips can be traded to the opposite version and be bought in the Chip Order. The Giga Chips cannot be traded not be bought in Chip Order.
